site-wide preferences are set in the main.cfg file - i don't know if
it's possible to have collection-specific settings as well.

there are some examples at the end of the main.cfg (a list of all(?)
arguments can be found on the "Administration Page" under "Technical
information"). e.g., in order to have "query mode" set to "advanced"
you need to add "cgiarg shortname=b argdefault=1".
