The best place to ask questions like this is on the greenstone users' mailing list. In response to your questions:

To change the order of the plugins in GLI you need to change the librarian mode first. Library Systems Specialist is the minimum for reordering plugins.

Regarding the WordPlug issue, there might be some important difference between the files that are converted and those that aren't. Is it the same files each time which aren't converted? Are these files all from the same version of word? Do they all have the same file extension? You might like to send us a copy of some of the documents which aren't converted and we can try to figure out what's wrong.
