How do the links work? Are they relative links or absolute ones?
Will the folder containing footnotes and comments go to Greenstone as well?
If not, you could trying the nolinks option of HTMLPlug. Otherwise the
links will break as Greentone won't keep the folder struture and original
html files after buiding.
