buildcol.pl builds a new index without modifying the current one, so
you can continue to serve a collection while re-indexing new content.
When it has finished, you end up with a new index in a directory called
"building" in your collection directory. If you are doing this
manually from the command line, you need to manually move the "index"
directory out of the way and rename the "building" directory to "index".

This is explained in the user's manual in more detail.
