In our experience with this problem, it seems to be Windows related:
windows keeps handles to files even when we have closed them. This is
similar to how flash drives sometimes can't be safely ejected from
Windows XP, even though you are no longer accessing any of its contents,
requiring a restart usually. Or how sometimes Windows XP says it can't
delete a folder, even if it's contents have successfully been removed,
again requiring a restart to be able to delete the containing folder.

In Greenstone's case, we found there was little to do about it but wait
it out (for some 10 mins), or to restart windows or to forcibly
terminate Windows' hold on the object or resource using a tool.
