Another alternative is to keep the collections separate and use cross
collection searching to search all at once. This has the advantage that
you don't need to build the master collection. But the disadvantage is
that cross collection browsing doesn't work.

add the line
supercollection collname1 collname2 collname3...
to the collect.cfg files of each collection.
And then you will be able to search all at once, and there will be
options on the preferences page to choose just some of the collections
to search.
