Well, the easiest way to accomplish this is to not use the greenstone navigation bar at all, and just make your own.
in nav_css.dm theres some code:
# The following is useful if collection specific macro. Override
# to be empty if you don't want the navigation bar to
# appear in the standard place, and then specify SearchSubjectsFromDates elsewhere
# in a collection specific macro file(s) to be where you do want it.
So it appears that you need to add something like
to your extra.dm in the Global package to remove it.
To add your own one, you might put your desired macros and html in that macro.
