Yes, of course, try adjusting JAVA_HOME in there if it is not finding
it. But could you send us the error message that gets printed out (if
any), so that we can adjust the algorithm for finding JAVA_HOME.

Try this:
a. Set the path after the equals sign in the following line of your
gs3-setup.bat:
set FOUNDJAVAHOME=

b. Two lines further down, it would say:
if exist binsearch4j.exe (

Could you adjust the above line to:
if "%FOUNDJAVAHOME%"=="" if exist binsearch4j.exe (

What this does is only try to search for Java IF your FOUNDJAVAHOME
variable wasn't already set. In this case, you would have set it in step a.

Can you look in your tomcat server log file? Any tomcat error messages
would be sent out to your Greenstone 3 installation folder's
/packages/tomcat/logs/catalina.out file.

Does it contain any error messages?

Alternatively, are there any error messages printed to your DOS console
before the server startup fails?

If the DOS console just closes on you before you can inspect any
messages printed out to it, you could manually launch Greenstone 3 (as
opposed to via the start menu shortcut) by opening a DOS console,
changing directory (using the 'cd' command) to your Greenstone 3
installation and then first running gs3-setup.bat. Then run
gs3-server.bat. Are there any visible error messages printed out this time?
