The PDF files in  collect/collectioname/import are no longer readonly after import and build process. (I am using command line for import and build)
 
Following is the gsdlassocfile name string from doc.xml. This contains the file name. I presume that this is happening because of I am using UnknownPlug without any options.

Do you mean the files in the import directory are no longer read-only,
or the files in the archives/index directory are no longer read-only?
The files in the import directory shouldn't change; the files in the
archives/index directory are copies and therefore won't be read-only.

I think the gsdlassocfile metadata is already doc.pdf?
