In support of Computer History Museum applications, a colleague (Hans Pufal) is building an AWK program set that we will use under Linux for replacing duplicate files in a hierarchical directory with links to a single remaining original.  I believe that Hans has in mind making these programs available freely.  They might be what you are seeking.

It will be a short while before Hans work is tested and available.  Before that, we have to figure out how to bypass what seems to be a Greenstone "service"--replacing symbolic links with file copies as part of building a library!
